Although I'd certainly connected The Matrix to Descartes' Meditations and occasionally wondered if there was a "meta Matrix" (the fact that Neo can control machines in the "Real World" indicates there might be) to me the more interesting question is - why do we consider Neo, Morpheus & co heroes at all? By all appearances, the fake world of the Matrix is better than the real world of Zion & the Nebuchadnezza, so essentially by attempting to destroy the Matrix is to make everyone's life worse. Is an illusion really so terrible if it brings greater happiness? Utilitarianism would say that the machines are the good guys, Morpheus is the villain for bringing misery to the world and that most people would in fact adopt Cypher's position, "I know this steak is fake, but it seems real". Perhaps The Matrix is the ultimate story about Villain Protagonists!

It's been a while since I saw any of the films, but I distinctly remember thinking the trilogy never explained why "freedom" is important or preferable in the story. Morpheus keeps harping on about freeing humanity, but why? For the sake of freedom only? Maybe this would have made sense if he went to historical conflict zones and repressive societies inside the Matrix to free people from their simulated horrors, but what does he do? He "frees" a guy who works a boring corporate job and some other American'ish people, not war refugees, political prisoners and slaves to warlords and dictators. The boring white corporate schmo is the prophesized saviour, of course. The plot is driven by fanatic devotion to a stupid prophecy, not believable human motivations.
I'm pretty sure simulated late 20th century english speaking developed unnamed nation is a lot more pleasant than the hellish depressing "real world" outside the Matrix. I'd be pissed if Morpheus yanked me out of my life tomorrow because I sure as hell don't want to live in his world.
